Retroquad will only read it from the main mod directory, so if you have an id1\startup.ini file but no dopa\startup.ini file and you launch the "dopa" (Dimension of the Past) mod, the engine won't use it.

This behavior was implemented because when a mod menu is finally implemented, it will read parameters such as the mods' names from each mod's startup.ini file. And one mod shouldn't use the name of another mod.

A sample startup.ini file will be included in the next update of Retroquad's Q1 assets pack. I've documented in it all of the commandline parameters which are supported from the startup.ini file, and all the commandline parameters which aren't. Basically, all commandline parameters which are verified before the filesystem is initiated can't be used.
