The whole goatee thing is a reference to the mirror universe in Star Trek The Original Series, when Kirk gets transferred there the evil Spock has a goatee. The Indian burial ground is a reference to Poltergeist, the original not the remake, where the house was built on an Indian burial ground. If you didn't get the joke about Aunt Flo, in America the term Aunt Flow is a reference to a period, that's why it was a monthly visitor who stays for around 5 days, and then Randy talking about it being a new beginning when she's no longer visiting, menopause.

The line in the scenes with two Cartmans was a throwback to the way they used to show "doubles" in old movies/shows where they did a split screen with the same actor as both characters.
