I'd say the Republic is worse from a political point of view. They want to forcefully keep systems that want to be independent within the Republic (aka within their influence). Not nice. The Separatists are worse from a military point of view. That's due to many of their commanders being glory hounds, sadists, and outright people who are "in" on at least part of the whole plan for the Galaxy that old Palps has in store. Though both sides are heavily manipulated and set up for a victory by Palpatine, whatever that may entail.

Ooof Palpatine gets them all riled up with patriotism when really he's slithering his way to becoming the one who holds all of the power. None of them have a clue that they're being deceived. He's got the wool firmly over their eyes. And clovis was a legend there, he took one for the team and got himself killed XD
