When he does the Shadow persona, he does alter his appearance a bit, as well as having a deeper voice and having his face in the shadow of the hood (n the manga Shadow Garden also wears masks). As well as the eyes changing as you noticed. There is also that his Cid persona being a nobody is so convincing that no one would EVER suspect that he is Shadow. Also, I think when Shadow said he wished he could have fought Aurora at full strength, he meant she was the one not at full strength. (I think...)
