Noctis has been busy with Royal business and Prompto doesn't like being neglected.

This would be after considerable time has passed so Prompto is very attached to Noctis. I also feel like Noctis wasn't the person who actually shot Prompto down - he had never intended to harm him in such a way. I kind of feel like thats one of the ways that Prompto could forgive him is that he would see it wasn't purposeful.

I also feel like the amputation probably had to happen before they left so it's a bit of a sloppy job but it's that or have him bleed out or get an infection.

I had other ideas about this the other night - like the race actually being created - not unlike the clones in the game but that maybe it all started from genetic experimentation. 

Theres some higher power controlling them - maybe theyre not even aware.

Maybe when theyre doing tests on Prompto after he returns and theyre trying to nurse him back to health there's some signs in his bloodwork of something. I don't know, perhaps it leads to a bigger investigation and the abolishment of the law and they get rid of the overlord (cough ardyn cough) Perhaps with it being some kind of mutation then there's the opportunity to regrow the wings.

MAYBE even Prompto wasn't intended to be the chosen one this generation but someone else had noticed that he was favoured by their mysterious leader and swapped the information.
