Im sure she knows. She was smart enough to know that Barry is the Flash. Also did you guys know that Harley Quinn Smith (Kevin Smith's daughter) was in this episode. And that Kevin Smith directed this episode.

I believe she knows as whilst the MMH thing threw her off the trail for a bit when he was exposed publically she must've figured it out

I voted she knows. She's said some slightly veiled things to Kara that don't really make any sense if she doesn't. Plus, I typically think of the Cat situation the way Batman describes his relationship with Commissioner Gordon and Superman's relationship with Perry White in Hush. Essentially, Gordon's too good of a detective and Perry White's too good a newsman to not figure it out, but they look the other way and purposely keep themselves in the dark to an extent because admitting the truth would fundamentally change the relationship and negatively affect the mission.

I voted that she knows but think it's purposefully been left open to interpretation so that they can choose whether she does or not to best fit the story. She does seem pretty switched on though so I would be very surprised if she didn't know.
