There was no tracker on Walt's car. Even if there was they'd have to retrieve it to pull the data from it, remember. They tracked Walt through his phone, which is why Jesse made sure he stayed on the line.

I haven't even started the episode yet but about Walt wanting to kill Jesse or not in the last one, it's simple: if that's not what the last scene of the episode was about, them the episode was thematically meaningless. Walt was asked to kill Jesse by both Skyler and Saul in that episode. And Hank stresses how much Walt seems to care for Jesse and went above and beyond for him. The main theme of that episode was clearly Walt's Bond with Jesse and whether he would actually cross that line. The episode ended with him crossing it. That's why he had that look on his face. If you don't see that, then the episode was thematically useless.

I agree with Spartan, the biggest difference between Walter and Gus is that Gus had nobody he cared about in his life anymore so there were no bonds that could be exploited, the closest one was his hate for Hector Salamanca which is ironically what got him killed. Walter has a lot of bonds and Jesse is definitely a weakness.
