They are clearly setting up Moff Gideon coming back. Kane is using Pershing to further infiltrate the New Republic (even though I agree there is NO reason for her to be in the room at the end) and get Moff G free (or do something for him if he is already free - all those different rumors at the beginning of the Coruscant sequence when Pershing meets all the Letter Number folk). Kind of disappointing, if only for the reason that if this is a "middle" season as Favreau says, then I'd like to see a new big bad, They could bring Moff G back anytime. (unless its about Giancarlo's scheduling)

Dr. What'shisnuts showed clearly that his research was going to be eugenics. There's a lot of philosophical arguments about eugenics that boil down to: It's a bad thing to do.

To me it seemed like Elia Kane had become an undercover agent for the New Republic whose job was to find amnesty recipients who were still loyal to the Empire remnants. The fact that the guards that captured Pershing new EXACTLY who he was but ignored her during the arrest, strongly implied that she'd told them precisely what would be happening. If she was working with the officers who brought him in, it makes sense that they'd trust her in the control room. Of course what she did with the dial strongly suggests that she's ironically still loyal to the Empire remnants(I think she's a double agent). Whether she's wiping Pershing's memory to hide Moff Gideon's plan, just seeking revenge for him joining the New Republic, or getting him ready for some other plan is so dependent on exactly what that machine does and I've got no clue what that is! Sooooo many questions!!! (Also yes leaving a machine that can do damage to someone's mind on and unmonitored by an expert is crazy reckless but probably just moving at the speed of plot)
