Mami & Kyouko: Since they died to witches, but witches don't exist any more, they're alive. Sayaka: Since she became a witch, instead of dying to one, but now witches no longer exist, she disappeared as per Madoka_Rule at the point she would have turned. Homura: She ""glitched"", or something. She made a wish and gained her powers for Madoka. But Madoka never existed in any timeline in this new reality. Homura's power and/or weapon has changed (energy bow instead of spatial shield), her memory somewhat (? completely) remains. Homura and the post-credit scene: It could be the end of the world. Scenery looks post-apocalyptic. Perhaps she's the last magical girl and/or living person remaining on Earth that was destroyed by Wraiths. Perhaps she's also close to despair-point, since there's a Madoka's presence (Madoka_Rule) come to reap her. Interestingly, she shows she can somewhat use Witch powers, conjuring wings made of Labyrinth material. We know that Witches no longer exist, so perhaps this is also part of the glitch.
