The only reason it worked out was because of the empathy between Shido and Mukuro. The anime didn't completely show it, but they were both orphans who felt abandoned and tried to kill themselves when they were little. As for why it took Shido that long to figure out, it's simply denial. You see a lot of that in prominent series like Re: Zero. It's more surprising that he didn't have a mental breakdown.

In this reaction and the previous one, you mentioned a couple of times that you haven't seen Kurumi yet this season. But she actually showed up in the first 5 minutes of the season to rescue Nia from DEM, which is how the season started in the first place. She also visited Nia and asked her for information about how to kill the Spirit of Origin. About the two Origami's, you actually already saw that there were two different Origami's in Episode 12 from Season 3, when Origami stopped herself from spiking Shidou's drink at the water park. The show uses the multiple Origami's periodically to remind you that this isn't the same world we started in, due to the success of Kurumi's history re-writing.
