They've been saying this entire series so far that he used to think she was a dude. That's the whole point and premise of it. He thought she was a dude, but finds out that "Tomo-chan is a Girl!" and that's the romcom. That was the one of the first things established, way back in E1, and emphasized many times throughout the season.
