Rudimentary type theory is a school of thought that some pokemon species may derive from elemental backgrounds that differ from their actual typing- usually this manifests in their appearance, movepool, or evolutionary line leaning towards types that are not actually attributed to their species (usually determined by what they're resistant to). Notable examples of this phenomenon are the Flygon line resembling bug-types, Gligar having many poison-type moves, and of course, the Luxray line using underhanded tactics such as X-ray vision to hunt prey.
With that said, rudimentary typing remains a theory and does not explain type resistances not aligning with their rudimentary typing. Some researchers think rudimentary typing may be the result of natural selection finding those traits unsuitable for the species effected. Some think it's mere coincidence. So really, both Malachi and Inigo have a point in their conversation.
