I don't really see any chemistry between Loid and Nightfall. He shows her nothing but indifference most of the time, and his occasional frustration with her doesn't feel playful or fond to me. He definitely respects her, but he has more chemistry with Franky as far as I can see, even Handler. As much as I feel for Nightfall, I don't really see their relationship as being something that would be good. The person nightfall loves is Twilight, and Twilight isn't a real person. Loid and Yor might not be at a romantic stage of their relationship, but the fondness they have for each other is genuine, it's something Loid has in spite of his mission and his place as a spy, not because of it. I feel like the overarching narrative for Loid is him finding the "real" person beneath the spy exterior he's built, finding a real life and real happiness for himself. Nightfall is just another part of that spy world, and while her feelings for him might be genuine now, it's still built from a foundation of a lie.

That's a great point about Loid finding who he really is throughout the series. The way I see it, while the chemistry is definitely in one direction only, I think Fiona appreciating Twilight is not mutually exclusive with her appreciating Loid. His talent as a spy and his overall competence and confidence in his role are a part of him, even if the overall persona is a fake. Also typing this the previous episode comes to mind, where Fiona remarks that she knows when Loid is genuinely smiling. It seems she's paying attention to him and knows him to some degree, even if part of it is not who he really is.
