So the city at night in the beginning of the episode is just Metropolis at night, not Gotham. Gotham is based on NYC and is located on the east coast, in New Jersey. Canonically Metropolis is in Delaware. However, in the Smallville universe Metropolis is within driving distance to Metropolis, which would put it somewhere in the MidWest and quite far from Gotham.
