You're right about the actress's name being Jennifer Tilly (and I'm with you about not loving the voice, but it's "her thing" I guess). Shorty is Chazz Palminteri, a top actor both onstage and in movies. Katie whom Cam picked up was not only in Knocked Up, she married its director Judd Apatow -- Leslie Mann is her name. And getting an additional "name" guest star like Kevin Hart in the last minute of the show is a fun surprise... all the more so that he got to share the "talk to the camera" scene with Phil at the end. I don't think any other guest star ever did that, before or after. Basically, by this point Modern Family was a "hot" TV series, and lots of actors (or non-actor celebrities) who normally "don't do TV" liked it and were happy to appear on it. Sometimes the absence of an actor does mean a scheduling or health issue (Haley, in particular, had longstanding health problems that she mostly kept away public awareness). But in this case, I think it's just that there were so many stories, there was no time to give Alex or Lily anything. Luke had the treehouse thing with Phil, Haley had her college essay with Claire; add in the Cam-Mitchell and Jay plots (the latter with Manny and two guest stars), and there probably wasn't a second to spare.

There could have been scenes with Alex and Lily that got cut for time. I'm not sure if they had other projects, but if they did that could also be an issue under the number of hours they could do under child labor laws. Although, (slight spoiler warning), in later seasons there are a few episodes that use only the adults. I may be mistaken, but there may be a period later in the run when there's less Alex because the actor was going to college IRL.
