He didn’t kill his son. I think the warden feels guilty for leaving his son because he could have helped him if he was in his life. Instead to chose to leave that life behind and moved on with his wife Judy. I believe they said his son was a criminal/addict so I think he probably died as a result of his criminal activity

He could definitely tell her about the kid but all for not transferring a prisoner? I mean he kept that secret for over 18 years so it would be a huge deal all over some convict. But he took a liking to Michael and more importantly he felt sympathy that Michael wants to be with his brother over the last few weeks of his life.
