Yeah, in the manga, the penguin caper was a side story in the volume with Anya adjusting to school life, just before Yor's brother came to visit. The anime has it shifted much later.

The second half of the season started today. To save you having to look it up: Both the new intro and outro have very mild spoilers. The intro has a character that you've seen, but hasn't been confirmed to be a main character, and the outro has a character that you haven't seen at all. Honestly, it's probably safe to watch both because you won't gleam any new info, but different people have different policies.
