So Cagliostro and Prelati both survived up 'til the end. Cagliostro used the battle with the Symphgear users as an opportunity to fake her own death and prepare a plan to take out Adam. When Prelati was about to lose in her battle, Cagliostro was then able to swoop in and teleport her out before she was killed. They then worked together to create the super bullet that was originally going to be used to defeat Adam. Supposedly they only just finished it or they would have appeared sooner. The energy necessary to contain a full-on nuke was so much that they needed to transmute their own bodies and lives into energy to fuel their Philosopher's Stones. That's why they faded away into light at the end. Also, Miku best girl.
