Actually, in the manga, the kids fell down the snake of alvapinera and they have to realize how to get out of there meanwhile some crazy vines or roots try to kill them, they realize about the book in that part, it's a shame they didn't put it but it's okay.

Too bad they cutoff the part in below that trap in underground cave as that was more world building + showing the mentality of the kids. That beast died there in manga. They removed that part and went for demon killing that beast with decapitation.

Ray still has his ear, Emma used a scalpel to take out the tracking device out of his ear and put it with a fake corspe in the fire. Emma cut off her ear and put it near the same area of the fire to make it look like 2 people were there when Isabella checked the radar.

If you remeber sister krone picked up the william minerva pen from one of the human scientists that dropped it at headquarters. So if headquarters is mainly consisted of them aliens then maybe that scientist feels bad and he is Minerva
