I got the impression that Wobbly just used the appropriate move for whichever attack was being used, regardless of what order Jessie gave (at least if she got an order out, unlike the end of this episode), since I seem to recall them just going back to Counter all the time after this. But it's been a while.

Here is an easy way to remember Gen 1,2,3 Physical vs Special: Think of all Eeevee evolutions there are right now. Add Dragon. That is every Special type. Another way: If the type vs it's self has no change in effectiveness, or is Poison, Steel, or Ghost. Its a Physical type. This is what I somehow memorized as a kid.

I think I remember in a future episode, it's explained that Jessie's wobuffet uses its own judgement wether to use mirror coat or counter. Since Jessie can't actually remember which one is which. So it's possible that wobuffet was using mirror coat instead of tackle without Jessie's permission for the thunderbolt. Which is kinda a cute callback to the fact Jessie got Wobuffet in a trade. Like I swear this is the case and it's brought up later. Feel free to correct me though.
