There shouldn't be any confusion with how the Sparrows are treating the people who confess compared to those who lie... just look at Christianity. In many branches, simple confession (to the right person) of your deeds absolves you of your sins, no fuss no muss. This isn't much different.

I understand your struggle with the whole what-is-punishable thing in the Faith of the Seven - as Thomas said, it has a pretty strong analogue in real world Catholicism, where confession is a core pillar. If it helps, think of it this way - in the eyes of the faith (i.e. the church), Loras's lover voluntarily confessed his "sins" and begged forgiveness from a septon (i.e. a priest), which is presumed to be a promise of a change of ones ways and a true acceptance of your "wrongdoing" as evidenced by the fact that you willingly confess. Meanwhile, Loras and Margery both knowingly lied under oath and attempted to pervert the course of "justice" (I'm using a lot of quotation marks here because of course, it isn't justice), which is presumed to demonstrate a lack of taking responsibility for your "sins" or a change of heart, and having no interest in seeking forgiveness or stopping the behaviour. It's not a super intuitive concept for people who aren't familiar with Catholicism (which to clarify, I am NOT; if a Catholic with a better understanding of this comes through, by all means correct me), and certainly doesn't run in line with modern legal systems, but hopefully that helps to explain what the thinking is at least even if I don't agree with it :D
