So yeah, Eren doesn't like admitting to himself that his comrades of 3 years are really the enemy, but I think in this episode he was mostly trying to play it cool, because he knew they were in no position to fight right there. Like Hanji said in the flashback, if they wanted to confront the two, they should have gotten them underground to do it safely. He wanted to play down Reiner's confession to avoid a conflict without a battle strategy in place.
