Now this is a tricky one. Many fans of the show thought like you. Ruby is a kid....... But the girl in Bahrain was a kid. But Daisy destroys the world...... Then we kill Daisy? But Future yo-yo said let coulson die...... She didn’t know for a fact if that saves the world or what situation leads to that. (It could have been Daisy going on the mission to save coulson last episode which lead to this moment.) She solved the one in front of her. But daisy and hale had her under control. Did they??? She said she didn’t want Daisy’s help and was tried of people trying to control her. Her last words were also I’m losing control. Let us out. Even if SHE was in control the voices were not. She did it for revenge....... Well of course that plays a factor but that doesn’t take away from it still being a threat. She’s wasn’t about to go off....... Yoyo who we saw literally screaming in pain when using her speed still knowingly used it knowing how much pain she would be in. She completely base on what was happening that she was going to go off right then. Since it’s not clear what exactly was going to happen next we can’t say for a fact that ruby was going to calm down(based on everything we have seen the opposite was way more likely) The worse thing yoyo did was taking that choice away from daisy not the choice itself (though some fans still think she was completely wrong)

I don't think super clear cut. I think killing her makes sense although at the same time, she may have become an ally. I don't know. It's hard to say what the right choice was.

The issue was more with yo-yo not listening to orders not the choice itself The ambiguousness of Ruby’s next move makes it so you can’t really say yoyo shouldn’t have kill ruby unless you know for a fact that that ruby was completely in control and not about to kill everyone.(which you can’t know based on just what we saw)
