Hartley's parents were in the previous episode. They were the rich couple getting off the plane with the painting that Snart and Rory stole. They "disowned" Hartley because he came out to his parents. As Caitlin said, "Old money, old values."

I never got the vibe of them being together, at all. The whole “you’re my guy” thing was supposed to get across the dynamic of genius mentor and inspired (possibly obsessive) student, I think. Although the way Hartley spoke and the cheesiness of his lines could have contributed to why you thought that.
