I would like to point out that in all these simulations, Shaw always wants to have sex with Root. She's fantasizing on having sex with her when she gets out.

Just envisioning now if that had been Shaws end, you just there, every episode till the end of the finale, just thinking "Shaw will be back, that cant be how they ended her", in denial till the end credits. I remember, I used to run a TV awards on my website up till the pandemic year, and this won the Episode of the Year award, and it wasnt even close, it got like double the votes of 2nd. Cant lie, I didnt pick up that it was a simulation till she shot Reese... and even then, I wasnt FULLY on it till she shot herself. Good job picking that out so quick.

If memory serves, CBS advertised this as a special episode, with emphasis on Root and Shaw's reunion for ratings. No Fusco. That's a clue. Samaritan may have been aware of the attraction between Shaw and Root, but not the deep and unspoken desire Shaw had for Root that was unleased in her fantasy construct. Despite their programing, Sameen just will not kill someone she loves. This is a real growth for a character who for the past seasons has been described as having no feelings for anything or anybody.

I actually don't remember when exactly i figured it was a simulation the first time i watched it but watching the episode again it's pretty obvious Everyone in team machine is behaving pretty strangely from how they normally would because Samaritan doesn't know them very well it can't accurately simulate their behaviour , especially Finch and Reese are really off but it did a somewhat better job with Root i think Noticed how in the simulation Smaritan never mentioned the teams subway hideout beacuse it doesn't know it exists but always let Reese and Root say something like let's go back to the machine something they would never say Shaw couldn't go to the police because Samaritan would likely flagged her as a extremely dangerous criminal with every law enforcement agency around the world , really good episode and a fan favorite for a reason

I really like this episode and definitely didn't figure out she was in the Attic as early as you did, but rewatching it, it's definitely got an unreality to it that should have made it more obvious. I think the biggest thing is just how fast everything moves, much like Angel 4x10, Awakening. The mission just seems a little TOO easy, with too many simply contrived links from one step to the next.
