I think they’ll be direct enemies for the first few episodes of part 2, but eventually the Commonwealth storyline will take over as the sole story, maybe being involved in the demise of the Reapers. Would be surprised if the Reapers last beyond episode 11 or 12.

100% will remain the direct enemy for the first few episodes and I reckon the Commonwealth will assist in taking them out

They'll remain enemies and will probably be wiped out a few episodes into the next part, with the commonwealth being the central storyline for all our characters by part 3. Leah may stick around/disappear and be a plot for the spin off.
