Wow. "I have a bomb built into me." Now I wonder if under the old conditions that would've reformed as part of Creation for her next Awakening after the swap? This is really sounding like an issue that needs supervisory intervention. I don't suppose Destruction has a hotline for the Overbeing, because this sounds like an issue that needs higher authority.

Okay, so partial destruction and no destruction are ruled out. With his power, can he put all life on the world in a sort of stasis/pocket dimension, destroy the world but not the life that lived on it, and then remake the world and bring those he put into stasis/the pocket dimension back out? If memory serves, he already offered to do that with the hero so perhaps something on a larger scale would be possible? This way he can destroy the world, create dragons, and also let the ponies survive what happens so that they can live along side the dragons.
