This season aired roughly five years after Serenity, so more like nine years after Firefly. There's other little nods to Firefly though - the catalyser from Out of Gas is on Castle's bookcase, and in one of the early episodes when Castle puts on the blue evidence gloves he does a little "two by two" gesture (Nathan mentioned that was a reference somewhere)
