It's weird, maybe I remember wrong, but I was under the impression John was dead, they were just using a technology similar to what Walter did on the first episode to get info from his mind. I was thinking the emails and everything she sees/hears is her mind trying to interpret his memories, but also shaped in a way that she wants it to seem...but you might be right, it's been a while and I don't remember a lot of the details.

OOOh maybe? I just remember seeing him at Massive Dynamics and I guess I just figured they were bringing him back or keeping him alive. He could be dead and they are just using his brain waves. Guess well have to wait and see what happens. Its creepy either way

John was dead when he was taken to Massive Dynamic. Nina asked how long he’d been dead. The other guy said, “30 minutes.” Nina said, “Question him.” Then they hooked him up to the machine so they could question his corpse lol. Walter had mentioned earlier that he had used the technique to question a corpse in the past, and in the later episode, ‘In Which We Meet Mr Jones’ they “questioned” the dead guy by hooking Peter up to him to get the ‘Little Hill’ information. Yeah, John has been dead since before he ever arrived at Massive Dynamic.
