This will be a long one. First, you aren't stupid. This is one of those times where Emilia's past reveals a lot of future plot threads that neither you nor anyone else is supposed to understand right now since a lot of the stuff you are given in this episode are puzzle pieces for a much larger series spanning mystery that won't be fully delved into until future seasons. You're just supposed to keep this stuff in the back of your head for later. As for Pandora, she is the Witch of Vanity. She is a series long character and you aren't supposed to learn everything about her now. The only things that you need to learn here is that Pandora is the Witch of Vanity, Fortuna implies Pandora killed Emilia's biological parents, and that Pandora really wants what's in the seal, and Pandora is heavily involved with the Witch's Cult. As for not hearing of the sin of Vanity, it is one of the ancient sins. In Greek mythology, there used to be nine deadly sins, not seven. Pride, Sloth, Wrath, Gluttony, Envy, Greed, Lust, Vanity, and Melancholy. Later on, Vanity and Melancholy were both considered to be redundant and Vanity was made to be part of the sin of Pride instead of it's own seperate sin, while Melancholy became part of Sloth. Thus the nine deadly sins became the modern seven. As for Flugel-sama, he was a Sage from 400 years ago. He was briefly mentioned in season one. The giant tree that was used to crush the White Whale was known as Flugel's Tree. All you need to understand here is that he was also connected to the Witch's Cult and had something to do with the Witch Factors being placed into boxes instead of allowed to move on to a new holder like they normally would. What the fuck is Emilia? Good question. There is still a lot we don't know about Emilia. She's clearly special, but what exactly that all means and how she and the secrets surrounding her birth connect to the greater story is a mystery to everyone except the author and is considered part of the big series long mysteries. What the fuck is the seal? Again, ask the author. We know almost nothing about it. Emilia is just as confused as us. She has a lot of the same questions you do in the story. Since she doesn't get these answers right now, neither do the fans. The take away here is that Emilia learns a bunch of stuff in her past that doesn't make sense to her either. One of her things going forward is to answer these questions you are asking. What's the seal? Who's Pandora? What am I? Why was I born? And so on.

great vid, keep in mind tho that re zero is meant to be something different than other anime. Other anime will spoon feed you answers right away, but re zero is one where you won't be given any answers til much later. This anime prides itself on having a very unpredictable plot which is the main allure lol. Viewers will always come back to watch it and continue watching for the answers they seek, that's personally why i love it as well! you should see my theory book on re zero, i have atleast 500+ theories on this show so far!
