I don't really see Vane as completely incompatible with Flint/Eleanor's vision for Nassau in the long run. He probably can't 100% fit with everything they want, but neither can most regular pirates who live there. This plan for legitimacy in the eyes of England is relatively recent with the appearance of Abigail. The original goal was to get the 5 million and use it to pay workers, get materials and weapons, to build a Nassau that was independent, but also cultivated, properly rebuilt, defended, and not worth the trouble of fighting. I don't think Vane would really be aggressively against that, as long as they rule themselves and aren't under a king.
