There was a propaganda against the Ishvalins in the OG where they called them "red eyed devils" and they associated them with evil because of an ancient knowledge they carried, which is what Scars brother was studying. But we all know that when military leaders make a decision, the soldiers have to go along with it and will make up their own reasons to do heinous acts. Not sure what I should and shouldn't say about Ishvals story because it was more fleshed out in the OG and I don't think they go into it the same in BH, but I'll just say that there is more related to Scars brother and the circumstances surrounding what started the war
