When the Angel Zeruel attacks Eva 01 and breaks the armor to reveal that red sphere/circle, that's the same thing that you see on all the Angels. That's what they keep calling the S2 drive, the source of power of the Angels, and what they were experimenting with in Nevada from a recovered S2 drive from one of the defeated Angels, and remember the experiment made the whole facility disappear into what Ritsuko called a Dirac Sea, the negative energy vacuum Shinji got stuck in that one time. Also, look at the scene again in the hospital with Suzuhara. He is missing something !
