Skyler was always been the straight man to Walter's sketch comedy act. Regardless if she came across as annoying or bitchy, she was always right in the judging Walter's actions as destructive and irrational for the welfare of the family, if not the financial welfare then the emotional and psychological welfare. She always knew Walter and saw things clearly, until the dark side emerged and she is perturbed and is not sure how to handle it. What's responsible, who's responsible, how would it affect the children? This episode, she realizes how much of a physical danger they face in the drug business. They could easily get murdered any time. And many fans would still not agree with Skyler because she is still cockblocking the male power fantasy trip Walt is taking, even if she is beginning to enable it first by making up alibi stories and now buying the car wash to launder money.
