The moral complications from Utopia have always been one of my favorite things about the show. The line that has always stood out to me the most (besides "Where is Jessica Hyde?" lol) is from Season 1 when Wilson asks "What if the enemy is right?" The writers do a great job of swaying morality back and forth both on the grand scale with the plot and on the small scale with the characters. On a side note, regarding Wilson crossing the hard line, I think the conversation with Paul in the food court made him realize sacrifices have to be made and Milner knew exactly how to manipulate him with that. With that said, I never understood why the hell they are openly talking about Janus in a public food court within earshot of dozens of people after all of the lengths they have gone to in order to keep things quiet -- even targetting Donaldson for googling something lol.
