Think of Philosopher Stones as big batteries. Energy is expended for creating matter out of nowhere and regenerating the Homunculi's bodies. They're not "UNKILLABE", they'll just keep regenerating from the Stone until all of the stone's energy is used up and it desintegrates. Just like Bradley said to Greed: you just have to keep killing them until they stay dead.

My theory for why Bradley left them alone has always been that he had just arrived, Lust was already dead, and he made the tactical decision to leave the 2 sacrifice candidates alive and not risk blowing his cover in case 1 of them happened to escape.
