Here's where things REALLY begin to pick up steam. Chrisjen's speech to Errinwright is one of my favorite single scenes in the series. The way she starts so quiet, almost a soothing purr, before she gets more and more powerful until she is THUNDERING. It really sells that she is done playing games and is now calling all of the shots. Not-A-Spoiler, Solomon Epstein isn't connected to the Protomolecule and he doesn't return outside of these flashbacks. His story in the books was told in a one-off short story, which they decided to put into this episode for the metaphor. He invented something which emphatically isn't a weapon in an of itself -- an improved engine -- but regardless it is still used as a weapon. His engine is what makes interplanetary war a practicality in the first place, and those missiles are using his engines as well (The logo showed up when Naomi was helping reprogram them). Even though the Protomolecule may not be a weapon strictly speaking (We still don't know what it's actually for), just like his engine it will be used as one.

Naomi did indeed lie to Holden, you were correct on that. (Not a spoiler, just what's shown in the episode) She didn't destroy the protomolecule sample. She turned the torpedo on, showed Holden a simulation of the torpedo heading to the sun, then turned it off. It's easy to miss the part where it says "simulation" on the screen right after Holden walks away. Also the Bald guy who was captain of the mars ship was named Sutton. Poor guy. He was a reasonable/likable character even with his limited screen time.
