With the stone, Ed and Al agreed to never use it for correcting their own mistakes or for their own selfish desires (bringing their bodies back). In this case, I believe Heinkel is saying that Al is using it against Kimblee and Pride to bring justice to the victims who were already turned into stones by the Homunculi and letting them fight. The stone also allows him to ignore the law of equivalent exchange so he was able to get his legs back in their original form through alchemy.
