I think it's better for Vanya to know, but to find out only after she has established a warm bond with her siblings, so that she feels supported as she's coming to terms with it. There's no way for her to avoid finding out. Between the still-operating time agency and assassins, and her potential to "go off" in a stressful situation, eventually she's gong to know she has powers, and she should have her siblings as mentors when that happens.
