One of the reasons the pony colors aren't super saturated is oversaturated colors don't really look good, or it can look like a somewhat inexperienced design (I say this as someone with a degree in studio arts. If you look at a lot of pony ocs from younger viewers, you will see a lot more saturated colors). When you make a character too oversaturated, it can strain the eyes. Bright, saturated colors also attract more attention, which is why you will see more saturated colors in main characters, clothing, and eyes. The reason you don't often see green characters is that they tend to blend into the background. A similar thing goes for completely black or dark colors, when you have too dark of a color palette, the character will look out of place with the backgrounds which are often more pastel/colorful. In the future, you will see a wider range of character colors and appearance in mlp as the animators and designers get more comfortable trying out different design techniques. Also, colors have connotations, whether we want them to or not, such as yellow meaning happy, and blue meaning sad. Often you will see characters with a darker color palette being dark in personality too, such as how Nightmare Moon has a black and blue color palette, and how Celestia has a white/yellowish palette because she represents the sun.
