This is something that the anime never addresses, but that worldline switch in the beginning was very real. Someone is switching worldlines without direct intervention from Okabe again. In the visual novel, there was a trigger that sent him to another worldline. He spends months there, actually, in the middle of a japan wide war. That they didn't include his time in that worldline is a thing that pissed me off at the time, because it was a very interesting segment.
