I’m not an expert & have only read from other sources. It appears that when FMA was released, the manga was not finished. The animation studio had no source material & took creative liberties that took the story in a different direction.

Just as Toaster mentioned already, the manga wasn't finished at the time. Even though it adapts certain minor chapters that were left out of FMA:B, towards episode 20 the story starts diverging from the Brotherhood one, and around episode 28 it goes 100% original story. On the other hand Brotherhood faithfully adapts the source material from start to finish, while also improving FMA's character design and animation. Some people still like the original FMA, but most would agree that Brotherhood is the complete (and better) version.
