If you watch back, any time Ed transmute anything, the ground, wall, etc... creates a crater. That's the exchange. He can only transmute as much material as is available. With the stone, you don't have to. You can just create out of thin air using the power of the stone.

^^ alchemy is the deconstruction and reconstruction of matter. Equivalent exchange happens when you deconstruct and reconstruct an equal amount of matter. You can’t reconstruct something that hasn’t been deconstructed, which is why the philosopher’s stone is so sought after. If you deconstruct a grain of rice, you can only create something that has the same amount of matter as that grain of rice. (-:
