The backstory of how it happened is convoluted, but Mordred is Saber's(King Arthur') biological child which is all you need to know. Mordred refers to Saber as Father and doesn't like being called a woman herself because women couldn't be kings in her time. And that backstory is Canon to the other fate series as well, the Apocrypha universe is exactly the same as the fate zero and stay night universe up until Darnic stole the grail in World War 2.

Back story is Morgan Le Fay, is Saber (artoria Saber, king auther's sister) was mad at her sister for reasons. Used magic to give her (artoria saber) a dick and use her sperm to create Morded, she's the saber servent you now see in fate apocrypha. Yes. it is that fucked up.
