"The time stopping" is an anime only thing and is only symbolism. It's not time actually stopping or anything. It's almost like an alarm reminding you that yeah this girl is gonna die. Mayuri's time is up. Also the VN explained it very early in the show that only one worldline is active the rest are only inactive possibilities. So whenever time travel is done or Okabe time leaps.. the worldline reconstructs itself and the previous worldline with slightly different circumstances than the newly made current one becomes inactive.
