You may have noticed that Natalie and Teddy were Trinity and Cypher one year earlier in the Matrix. Also Natalie was not bad in my opinion. When she had Leonard drink the "spit" drink it was not to be mean but was simply to test that he really had a memory issue. In terms of Dodd, she was in big trouble with Dodd specifically because Teddy set up her boyfriend for Leonard to kill and steal his money and Dodd came after her for the money or her life. From her vantage point tricking Leonard to take care of Dodd was the least he could do since her predicament was his fault.
