One thing I heard from source readers is they cut an entire huge chapter long battle sequence of fighting multiple beasts called "Hell's Army" after the Chimera fight and turned it into a quick slide show when in the Novels it was like a huge epic battle that tested all their skills to their limit. Slideshow that replaced actual chapter starting at 15:11

Yes, now they don't have to do the final test on Floor 1 for a year, since each member of a squad has to do it only once per year (and if you have done it already, you can't participate in helping people who haven't done it yet that year yourself, such as in case of Milligan this time)

Nah Tim a gayboi, simple as. He just likes to sometimes crossdress in female outfits for the lulz, since he looks good even in them. As you can see, Ophelia's Perfume can even override your sexuality by bruteforce, as happened w/ Tim when he got bricked up despite being a gayboi. I'm sure it's by design as it makes extracting samples from superior male specimens easier regardless of their sexuality by force, as one would expect from Succubi focused on eugenics etc
