Gil is still around after Zero because at the end of Zero, he bathed in the contents of the grail when it spilled out everywhere after the lesser grail was destroyed, which gave him enough mana to stick around even after the war Archer's interest in "bonding" with Kuzuki makes more sense after you realize who he is. People's frustration with Shirou is understandable, but you have to understand that he is in fact, broken, and has been broken ever since the incident 10 yrs ago, not only because he lost his family, but because of what he saw back then with others around him dying and he himself having to abandon cries for help around him to survive. It's a form of survivor's guilt and now he doesn't know how to live any other way but to try to compensate for what happened. It doesn't help that he was saved by Kiritsugu and saw him as a mage hero of justice that can do anything.
