Chakra did exist before Kaguya came. It is kind of like streams of energy, it's in every person and nature. So the mental and physical chakra existed in humans, ( i presume they just didn't know how to use it) then nature energy existed as well. When the Divine tree came down it started feeding on nature energy to grow itself ( and of course humans that dared to go near it. ) Once Kaguya came, ate the fruit made from its chakra she became even more powerful. The Chakra she received was sage Chakra. Which is any Chakra that's from nature. Hagoromo and Hamura were born with that Chakra and learned how to weild it from nature as well thanks to the toad. Hagoromo taught the ninshu creed( as he specified is not ninjutsu ) which was a practice where people learned to connect with their Chakra. It was used as a way to link people and nature together. However; later down the line people found out that if they manifest the Chakra inside of themselves ,rather than using it outwards to bond with others, they could create jutsu.
