I´m mostly on Eagan´s side on this one. Ben was a bit too defensive about Eureka in my opinion. A massive black cloud originating from that building is a pretty clear warning sign. And while I don´t condone the kidnapping I get why Eagan isn´t trusting Ben at all after seeing that. What does he know about Ben? Ben is getting involved with all those passengers, contacting them etc. And then he sees him walking out of the secret gouvernment facility. From Eagan´s perspective he could just be an inside agent trying to monitor and manipulate other passengers.
